Many years later he met and fell in love with Moira MacTaggert, the two eventually married and had a son who they named David. Charles, however, was unsatisfied with his life and wished to make a difference in the world, after meeting a man named Erik Lehnsherr, another mutant who would one day become Magneto, his life would change forever. At Erik's request, Charles left his wife, after fourteen years of marriage, and his 12-year old son to join Erik on his travels.
Their travels led them to the remote Savage Land, where they setup a mutant utopia. Though the two men began to drift apart, Charles wished to live in peaceful co-existence with the human population, while Erik, now calling himself Magneto, wished to rule over the humans. The two had a disasterous confrontation, Magneto attacked Charles and left him for dead. Unbeknownst to Magneto, Charles survived, although crippled, he made his way to America.
Learning of Magneto's Anti-Human organization, The Brotherhood of Mutants being formed, Charles setup his own school to train mutants--specifically to oppose madmen like Magneto. The school, which he named "The Xavier Institute for Gifted Children", was setup in Westchester New York. He then met a young girl named Jean Grey, who had begun to develop her telepathic abilities and was almost driven mad by them, he took her in and helped her control her powers, she became his first student. He soon began recruiting more students to join his new mutant task-force, he named The X-Men, the "X" standing for the X-Factor gene found in all mutants.
He soon recruited his second student Scott Summers, a born leader whom he chose to lead the X-Men. He sent Jean, now called Marvel Girl, on a mission to recruit, Colossus, Storm and Beast. The X-Men were then formed. He then sent the team on a mission to recruit and rescue their newest member, Bobby Drake from a Sentinel attack.
He then sent the team to rescue the mutant assassin Wolverine from Weapon X. Days later, he recieved word that the Presidents daughter had been kidnapped by Magneto's Brotherhood, he immediately sent his team to Croatia to free the girl and defeat the Brotherhood, but not without a cost, X-Man the Beast was mortally wounded.
Soon after the Croatia mission, the X-Men were treated as heroes for saving the Presidents daughter. Scott Summers, feeling unsure of the Professors intentions after he tried to telepathically manipulate Scott into staying with the team, defected to Magneto. Charles and the X-Men were invited to the White House by the President and were told of the U.S.'s plan of attacking Magneto's base of operations, the Savage Land with a mass Sentinel strike.
Soon after deploying the Sentinels, Charles recieved a communication from his former student, Cyclops warning him of a full-blown Sentinel attack on Washington D.C.. Charles, in an attempt to warn the citizens of D.C. telepathically told everyone to evacuate immediately, while he and the X-Men stayed behind to deal with Magneto.
During the battle, Magneto was ready to kill the President of the U.S. when Charles stopped him. Unable to telepathically attack Magneto while he wore his protective helmet, he was aided by Wolverine who stabbed him in the back...Magneto's helmet was then removed by his son, Quicksilver, allowing Xavier to mentally take control of Magneto forcing him to encase himself in a giant cage using every single Sentinel within the area. Secretly, Xavier kept Magneto alive, wiping his memory and forcing him to lead a normal life as a human.
Weeks passed and Xavier and the X-Men were attacked and captured by Wraith and his Weapon X Program. Xavier was hooked up to Cerebro and forced to serve Wraith who had planned on using the Professors vast telepathic abilities to manipulate and control every mutant on Earth. When the X-Men escaped with the help of the Brotherhood of Mutants, Wraith panicked and shot Xavier three times in the chest. If not for Dr Conelius and Beast he would have died. Xavier and the X-Men returned to the Institute where Xavier revealed to Jean that Magneto was in fact alive.
When Magneto was supposedly killed, Quicksilver and the Scarlet Witch became the Brotherhood’s new leaders. Although they still wanted to dominate the world by their terrorist activities, Charles was able to convince them to use their abilities to expose corruption in the world. (Ultimate X-Men #15)
Weeks later, Charles published his own best-selling book. He took the X-Men with him on a tour through Europe to help promote it. When he reached London, he was contacted by his ex-wife Moira MacTaggert who had told him his rather insane but powerful son had escaped her research facility on Muir Isle. They managed to pinpoint David's position to a local fast food establishment, where he possessed the X-Man Wolverine. He was driven out of Logans mind by Colonel Braddock. Logan later revealed that Xaviers son, Proteus, wanted to kill his father. Days later Xavier discovered that his son David had possessed Colonel Braddocks body and had murdered Agent Dai Thomas. Proteus attacked the X-Men but was soon defeated by Colossus who killed both Betsy and Proteus. Soon after, at David's funeral, Charles confided in Moira of his plans to disband the X-Men.
But strangely enough, it was the brainwashed Eric Lensherr, who was able to give Charles the strength to go on, because Eric believed enough in Charles' ideas to buy himself a ticket to one of Charles' lectures. (Ultimate X-Men #20)

First of all, he faced a lawsuit, which Bobby's parents filed against him after Bobby got seriously injured during the battle against Charles' son Proteus. But instead, Bobby chose Charles' side and explained how the X-Men were protecting the world, even though he realised that there were risks involved. (Ultimate X-Men #21-24)
Around that same time, Charles had to deal with Scott and Logan. Because the two men both had feelings for Jean, their animosity for eachother reached a new height, which resulted in a big fight, which Charles was just able to stop before they could injure eachother badly. To resolve their differences, Charles sent them to the Savage Land to investigate the disappearance of some marines. (Ultimate X-Men #22-23)
At the Institute, Jean's mind blocks, which had been implanted by Charles to help her control her powers, were not working anymore. But Charles was not worried as he experienced similar problems when his powers expanded, due to becoming an adult. (Ultimate X-Men #21-22)

But at that moment, Charles intervened as he knew that she was not a god but just a girl, who was using her pyrotechnical powers. In an attempt to find out the whereabouts of Magneto, Charles contacted him and told him that he had a proposition for him. But little did Charles know that Magneto did the same thing with him, while sending Wolverine on the wrong path. Now that Magneto had discovered their hide-out, he informed the Ultimates anonimously. During the battle with the Ultimates, some of the X-Men got injured, but Charles was able to give them the means to escape as he paralyzed every non-mutant mind in a ten block radius. Because Charles knew that he could only hold back their opponents for a very short time, he told his X-Men to evacuate, even though they had to leave him behind. Mere moments after they escaped, Charles was taken out by a sting of the Wasp, who was also a mutant. After being defeated, Charles was imprisoned at Camp X-Factor, where he received a visit of Magneto. Magneto explained that his plan to separate Charles from his X-Men worked and that he hoped that the X-Men would come to him, now that they were alone and without a mentor. (Ultimate War #2-4)
