Not much is known about Wraith, save for the fact he had served in the U.S. Military during the Gulf War. Soon after a platoon of Iraqi soldiers ambushed Nick Fury and his men while transporting Wraith's Weapon X operative, Wolverine. Wolverine's adamantium cage was blasted, knocking the door lose, and he managed free himself, killing the Iraqi soldiers, he noticed an injured Nick Fury whom he carried back to base.

Wraith then placed Wolverine back into his adamantium cage, who yet again managed to escape. Eleven years passed, during that time Wraith managed to gain funding for his Weapon X Program from the international law-enforcment agency, S.H.I.E.L.D.. Wraith began capturing and recruiting mutants to serve in special operations for the U.S. Govornment.

After tracking Wolverine's movements after he left the Savage Land, Wraith and his men re-captured Wolverine with the intention of bringing him back into Weapon X fold. With the help of the X-Men, Wolverine was freed who then slashed Wraith's face disfiguring him. He was saved by Marvel Girl before Wolverine could finish the job.

Weeks later, Wraith and his Weapon X team attacked and captured the X-Men, whom he added to the Program. Wraith wasn't done there however, General Ross threatened to cut funding due to the Program's illegal holding of the X-Men, he had the Director of S.H.I.E.L.D., General Ross and his cabinet, killed soon after. He then replaced the General as the new Director of S.H.I.E.L.D..

He then planned to use Professor X's advanced psionic abilities with the added enhancement of Cerebro to track every single mutant on the planet to add to his army of homo superior. The Brotherhood of Mutants broke the X-Men and the other prisoners free and together they brought the Weapon X Program down. Wraith, fearing for his life, shot Xavier three times in the chest and attempted to flee the compound.

The X-Man Storm, wanting Wraith to pay for what he had done to them, struck his chopper down with a bolt of lightning. He would have died if not for Nightcrawler, teleporting Wraith to saftey in time. Colonel John Wraith was then shot down by Nick Fury and taken into custody.
