Twenty years from now, Wolverine tells the other passengers of a train in New York that he and his teammates are hijacking it. Captain America informs them that they will not get hurt if they get off. Unfortunately there are also two police officers and they immediately ask back-up from the Sentinels. While Shadowcat takes care of one policeman by tying him up with some webbing, Captain America deals with the other one. Captain America sends Shadowcat to the control room of the train. After Phoenix forces the other passengers to the neighbouring car, Wolverine cuts the connection between their car and the rest of the train. Rogue is worried that their plan will not work, but Wolverine sees no other option if they do not want to die as the others have. After the two kiss, Shadowcat returns and informs them that they are at full speed now. Some time later, the train derails and an explosion occurs.
At the Baxter Building, Susan is annoyed when Reed seems to have forgotten their date. After Reed gives her flowers, he tells her what he has planned for the evening. When Sue sees that the time platform is activated, she thinks that he has used it to get the reservations in order at the last minute. Just as Reed tells her that he did not even turn it on, the train from the future comes through it. By the time that the Thing and the Human Torch have arrived, Phoenix has opened the train's doors. When Captain America shakes hands with Reed, Johnny notices that Captain America is wearing an X-Men-costume. Captain America explains that he has joined the X-Men after America turned against mutants.
When Reed asks how he can help them, Captain America tells him by dying. Before anyone of the Fantastic Four can react, Captain America throws Reed at Wolverine, who puts his claws in Reed. Unfortunately for the future X-Men, Reed is not killed. During the fight that follows, Shadowcat takes out the Thing with a single slap. When the Invisible Woman asks Phoenix why they are doing this, Phoenix tells her that it is Reed's fault and that she never knew the meaning of family. Surprised by Phoenix' accusations, she wants to know who he is. Before Phoenix can answer her, Captain America orders him to grab Reed and to get them all out of there.
At Xavier's School for Gifted Children, Rogue confronts Logan, who has been avoiding her since the Banshee-incident. Rogue wants to apologize and to make him understand what Banshee did for her. It gave her control over her powers and she was able to touch someone. When Rogue pops out her own claws, Logan tells her to enjoy it for as long as Banshee is still in her system. Although Banshee did all of that for Rogue, he still can not say that everything is okay. When they used his D.N.A. to create Banshee, Logan felt used once again.
At that point Jean contacts them telepathically and asks them to return to the school. Once inside, Jean fills them in on what happened to Reed Richards. When Logan asks why Sue came to them, Sue points out that the future X-Men will not lay a hand on their own pasts. Because Logan's future self was with them, Logan assumes that his future self had a good reason to go after Reed.
At that point Jean enters Logan's mind and tells him that she is putting him on the bench so that he can calm down from whatever it is that is troubling him. At the same time, Jean tells Sue that they are going to help them because future X-Men are involved.
Using her Phoenix powers, Jean starts to search for the future X-Men. When the rest of the Fantastic Four see Jean's level of power, Sue states that she is scared of all the X-Men. Johnny finds the time to hit on Firestar. When Jean finds the future X-Men back at the Baxter Building, she is surprised that she can not find the mind of the future Wolverine. Sue finally understands that the Phoenix of the future tricked the remaining Fantastic Four members before into believing that they had left the Baxter Building. With the help of the five remaining X-Men, the Fantastic Four head back to their base of operation.
Meanwhile in the Baxter Building, the future Phoenix tries to kill Reed but Reed's molecular structure does not allow it. Once they are alone, Reed asks Phoenix if his teammates know that he is Reed's son Franklin. Enraged by Reed's words, Phoenix unleashes his powers again on him. Reed knows that he is right because on every alternate world that he has been to, Franklin was there as well. By Phoenix' reaction, Reed concludes that Franklin did not know that he is his son. Although Reed does not know what happens in the future, he wants to help fix it for Franklin. Suddenly Wolverine stabs Phoenix.
Not far away, Captain America hears something that he does not trust. A moment later he, Rogue and Shadowcat find Phoenix lying on the floor. When Captain America asks where Wolverine is, the latter steps out of the dark, along with a dozen of other Wolverines. All of the Wolverines turn out to be future Sentinels. The three remaining future X-Men have great difficulty to repel the Sentinels' attack.
In the X-Wing, the Thing enjoys the luxury of the X-Men's aircraft. He tries to flirt with Firestar as well, but she is not interested and wants to focus on the mission. By the time that they arrive at the Baxter Building, the place is torn apart and there is no sign of the Sentinels or Reed. When they find Captain America, Jean takes of his mask and reveals that Captain America is Scott Summers. At that point Jean senses that Scott is not a mutant anymore. Scott explains that someone took away everybody's powers in the future, including those of Steve Rogers. Because of it Steve aged a hundred years in a minute. Scott decided to become the new Captain America.
At that point Phoenix and Shadowcat, who holds the decapitated head of Wolverine in her hand, appear and explain that Wolverine betrayed them. To their surprise the head of Wolverine tells them that he did not. Wolverine smells that his future self has all the parts of a Sentinel. The future Wolverine explains that he is basically the real Wolverine inside but that they created the perfect killing machine, that works in packs, out of him. Meanwhile Scott Summers dies.
When Susan asks where Reed is, Phoenix explains that the Sentinels were able to take Reed to the future. Again Susan asks Phoenix who he is. Jean quickly responds that he is Phoenix and that he is a part of her. Because the future X-Men tried to kill Reed, Susan does not trust them. Shadowcat informs them that they have no idea about their motives and what they wanted to stop. Shadowcat is ready to tell them what their future holds exactly.
Twenty years into the future, a pack of Wolverines are hunting down Iceman. Although Iceman tries to outrun them, he is no match for them. Iceman is stabbed by a Sentinel but he survives and is placed under arrest.
Iceman is brought to the holding cells in the Baxter Building. In one of the other cells, Reed is kept. Using his powers, Reed reaches the wires of the lock of his cell. After he snaps the wires, his cell door opens. During his escape, Reed sees a flare of fire and thinks that it is Johnny but it is actually Firestar. Out of nowhere Susan and the rest of the Fantastic Four appear. Susan tells Reed that she can understand how confusing this might be to him.
