Somewhere in the Arctic, Lazarus is guiding a Mr. Ratzenberg, a potential investment client, to an excavation site on foot. When they arrive, the diggers have found something buried deep, deep within the ice.

It appears to be none other then the deactivated body of the Decepticon Soundwave.

In a jungle in South America, a rebel camp is completely destroyed by a huge explosion.

In Cleveland, Ohio, Spike Witwicky is about to go to work but he has two visitors who would like to speak with him. General Hallo, in charge of the DWT (Development of War Technology), a subdivision in the military, would like for Spike to go with them. A global security issue has come up and they believe Spike possesses valuable information. Spike doesn’t much feel like going, but General Hallo isn’t asking.

Northwest Territories, Canada. Lazarus once again guides a well known terrorist known as Bishop, blindfolded, to his secret base. They have to walk the last bit by foot. Bishop wonders if Lazarus isn’t worried that they are followed, but Lazarus guarantees he has arranged sufficient protection. As the three men fade in the distance, the jeep they traveled in transforms. Inside the base, Lazarus reveals what kind of ultimate weapons he is selling to the highest bidders.

Spike and General Hallo have arrived at the DWT division headquarters in the Pentagon. Before Spike goes inside, he is addressed by Larry, the janitor. He tells Spike to be careful, as nothing is what it seems at that place. Inside, Hallo shows a satellite image taken late last night. When enhanced, Spike sees the reason why he was brought in: it was Megatron who wiped the rebel camp off the map.

In Canada, Lazarus has shown Bishop the body of Megatron, and claims he has complete control over the giant robots he is going to sell. To prove his point, he orders Megatron to raise his right arm, and Megatron raises his right arm. He then orders Megatron to kneel before him. Megatron does not kneel. Minor wrinkles Lazarus assures him. They leave the room, with Megatron left in the dark…and his eyes glowing.

Meanwhile, General Hallo has taken Spike to Area 24, a secret military base. General Hallo tells Spike that they too have found the body of a Transformer, but they can’t activate the robot. Spike asks who, and when Hallo opens the door, Spike sees it’s none other then Optimus Prime, leader of the Autobots.

Extras: Two page “Newspaper Article” about the ‘99 Ark II Tragedy: the Autobots, with the help of an international human army, defeated the Decepticons. All the Transformers on Earth were going back to Cybertron, and seven humans were going to go with them to research the alien planet, among them Spike’s father. Though when the spaceship dubbed The Ark II entered Earth’s outer atmosphere, it exploded, seemingly killing all on board.

Spike says to open up Optimus Prime’s chest. Before the launch of the Ark II, Prime promised nothing would happen to his father, and even gave Spike a piece of the Matrix, so Spike could give it back when Optimus Prime returned his father safely home. Spike thinks for a moment to let him rust for not protecting his father, but he knows the world needs Optimus Prime now. With Optimus Prime’s chest opened, Spike drops the little piece of the Matrix inside the Matrix, and Prime is reactivated.

An oil refinery in the Arctic serves as a demo for Lazarus’ operation. The whole destruction of the refinery, including the brutal murders of most workers, by human controlled Autobots and Decepticons is all filmed and instantly transmitted to the secret base of Lazarus. His potential buyers all start bidding like crazy to get their hands on one of the Transformers. Lazarus asks their patience, though. He wants to start of the auction with a deluxe model, Megatron. All present bid high prices…but then Megatron speaks! He tells all present that he hates humans the most because they think they can control everything. Nature, God, War. Megatron stands up, and all humans run for their lives. Megatron captures Lazarus, and says that now it’s time for some fun.

General Hallo has taken Optimus Prime and Spike to the place where he was found. Optimus Prime walks to the edge of the icy cliff, and opens the Matrix, reactivating other Autobots buried there.
The helicopters who transport the Transformers who destroyed the oil refinery are about to land at Lazarus’ base, but when they get a clearer view behind the clouds, they are greeted by Megatron‘s gun.

The Autobots, Spike and General Hallo with military unit, have arrived at the destroyed oil refinery. As the medics and Autobots tend to the wounded, few surviving humans, Hallo is contacted by D.W.T headquarters that they have found Lazarus’ base. Some sort of explosion has disrupted it’s stealth cover. Prime and the Autobots race to the location.

Meanwhile, inside Lazarus’ base, Megatron has reactivated his Decepticons present there, and while the Seekers had some fun with some Autobot parts, other Autobots together with a handful of humans have been wired to a machine. When Soundwave activates it, a metallic liquid flows out from the center, turning anything organic, metallic. Lazarus is the first victim.

Laserbeak, standing guard outside, has spotted the Autobots coming. Megatron and his Decepticons go outside to greet them. Megatron tries to convince Prime that the humans don’t deserve his compassion. Megatron fires at the ever expanding metallic fluid, but it has no effect. Megatron tells Prime that one of the Autobot soldiers agrees with him, and it is Grimlock. Prime is disappointed with Grimlocks switching sides, but he knows Megatron is wrong, and the battle starts.

Overlooking the battle high above, Hallo sees that the Transformers are no longer under control of Lazarus, and thus he starts operation clean-up. Spike who wants to know what that means, is restrained, and at the same moment, a bomb is dropped on the battle. Megatron sees the bomb falling, and yells to Prime to look up, and see them for the scum the humans are.

Returned to the Pentagon, Spike is immediately imprisoned, and Hallo orders all records and audio transmissions of the launch destroyed because the bomb did not take out the Transformers.

The metallic virus that solidifies as it grows absorbed the brunt of the explosion. The Decepticons have already left for parts unknown to the Autobots. The Autobots quickly enter the former secret base of Lazarus, and inside they find the source of the growing virus. The captured Autobots are quickly disconnected from the machines, but for the humans help has come too late. Ironhide has a message from Megatron for Optimus Prime, and it’s really bad: Devastator is on it’s way to the pacific coast.

The Decepticons have arrived in the city, and Megatron orders his Decepticons to attack. Just as Devastator is about to strike at man, woman and child on a roof, Superion stops him, and the two giants fight. The battle between the two gestalts is decided by the Decepticon Seeker jets who fire missiles at Superion, causing him to break up into the individual Aerialbots.

Meanwhile, Wheeljack is trying hard to find a solition to the ever growing virus, while Jazz and Mirage try to put their dissected comrades back together again.

In the Pentagon, Spike has been slipped a note under his cell door, that he needs to be ready at three o’clock.

Wheeljack has found a way to fight the virus, though there is one negative side to the solution: the Autobots have to use their own energy as antivirus. The eight Autobots present should be enough to stop the virus.

In San Francisco, the situation has taken a turn for the worse. With Superion down, the Autobots don’t stand a chance against Devastator. All Autobots fall before the mighty Decepticon, but when Devastator turns his attention to Optimus Prime, Prime transforms, and races full speed towards the edge of a nearby bridge. He uses the bridge as a ramp, and then fires his gun into the face of Devastator, who falls into the ocean behind him.

The note passed under Spike’s cell door, was not from Hallo what Spike thought, but from Larry, the janitor he met briefly when he first arrived at the Pentagon. Larry helps him escape, and he gives Spike classified documents labeled ‘Lazarus Project’.
Larry explains that his brother was a technician for the project. About five years ago, General Hallo hired an engineer by the name of Adam Rook to build intelligent robot super soldiers that could change their shape, just like the Transformers, but they couldn’t pull it off. So Hallo came with the idea to control the Transformers. When the humans and Autobots finally put a halt to the Decepticon threat, Hallo and Rook took advantage of the opportunity, and Rook finally created a program to control Transformers. But the Autobots would never allow it, so they ahd to think of a way to get rid of them as well. That’s when they wanted to blow up the Ark II, and that’s when Larry’s brother started making copies of the Lazarus Project files, and gave the copies to Larry for safekeeping. Hallo caught Larry‘s brother, and had him killed. Larry was too scared to do anything with the files. After the explosion of the Ark II, Rook had plans of his own, and he took the control technology with him, leaving Hallo with nothing.

In the Northwest Territories, the Autobot battle against the virus goes well, until the Canadian military arrives, who orders them to stop and surrender, or they will open fire.

With the Autobots captured, and Prime exhausted from his battle against Devastator, Megatron once again tries to talk into Optimus, trying one final time to convince him the humans are not worth saving, as he let’s Prime look around to see how the humans act. They ignore when someone needs help, they steal and plunder with the city overrun by the Decepticons, taking full advantage of the situation and thinking only of themselves.

At D.W.T headquarters, Hallo wants to stop the Transformers threat once and for all, and has activated a nuclear warhead to launch for San Francisco.

The president of the United States has just arrived at a secret base somewhere in the pacific islands, and the military stationed there is awaiting orders to act on the San Francisco situation. Central Intelligence contacts Defense Minister Dawson, to ask if he has authorized the launch of a nuke, and if he is testing without informing them. No authority was given, and the president yells to abort the launch…but it’s too late. A nuclear warhead is launched and on his way to San Francisco.

In the Northwest Territories, Wheeljack walks towards the Canadian soldiers, to explain what they are doing and that the Autobots are on their side. The soldiers take the approaching Autobot as a threat, and start firing at the Autobots.

In San Francisco, Megatron keeps talking bad about the human race, but Optimus tells him enough. He tells Megatron that not all humans are bad, there are also those who help and do everything for people they don’t know, and that he will never join him.
Megatron readies his arm canon, but then three fire trucks race towards him atop a bridge, the drivers jump out, and when the three vehicles crash on the ground, a big explosion throws the Decepticons of their feet, giving Prime the time to free the other Autobots.

In the Pentagon, Spike has found hallo in the D.W.T headquarters, and tells him he has the proof about the Ark II, and that Hallo won’t get away with it. Hallo knows he has no future anyway when they find out it was him who launched the nuke, so hallo threatens Spike with his gun to shut up and enjoy the show. Not soon after, Hallo is confronted by the military, but he has been taught to never surrender, so he turns around, ready to fire his gun, but he never gets the chance, and is killed.

Meanwhile, the virus keeps spreading, and with the Canadian Army weakening the Autobots too much, the Autobots no longer have the power to stop the virus. Wheeljack has one idea left, and races for a communications tower. With his final drops of energy, Wheeljack uses the tower to destroy the virus.

The Autobots are winning the battle against the Decepticons. Then Soundwave shouts to Megatron that a nuke is heading their way. Megatron laughs, and before Optimus Prime can say anything, the Aerialbots have formed Superion, and are heading to intercept the nuclear missile above the ocean.

The Autobots have stopped the virus, and saved the city, although there are still humans who hate the Transformers for bringing their war to Earth, and their homes.
