Rogue had a brief alliance with Polaris, and alliance which turned sour when Polaris tried to kidnap her. Rogue absorbed half of her powers and escaped. Mystique took Rogue in to protect her from Apocalypse. She then had Rogue sent to Magneto's school at Wundagore Mountain. At the school, Rogue was very nervous and would lash out, but Magneto comforted her and made her feel welcome. As the X-Men went off on their first mission, Rogue was left behind with the Scarlet Witch, where they grew a friendship. When Nemesis attack the school, Rogue and the Scarlet Witch fended him off. The Scarlet Witch was inflicted with mortal injuries from Nemesis and she died. Before she died, Wanda had Rogue promise her that she would be a close friend for her father Magneto. Rogue later gained more experience and control with her new magnetic powers and could use it as super-strength.
Some time later, Jean Grey and Weapon X left Magneto and the X-Men. Rogue knew that Magneto was emotionally distraught from this and needed consolation. Though she wanted to help Magneto, Rogue was also attracted to Gambit. After a conversation with Quicksilver, Rogue went to see Magneto. There Magneto used his powers to touch Rogue and she was elated. This did not sit well with Gambit. After seeing Rogue help Magneto over him from an attacked by Wolverine, Gambit left her and the X-Men. From there Rogue was there to help Magneto whenever his morale was low. They eventually got married and had a son named Charles.
After rescuing the mutant stranger Bishop, Magneto had Rogue touch Bishop and absorb his memories. There they discovered that the world they live in was not their own and had to be fixed. While others were sent to confirm Bishop's claims, Rogue led a team of X-Men to stop a culling in Chicago. When the X-Men were in Chicago, Sunfire stormed off on his own against Holocaust. Rogue stopped him by touching him, there she discovered Sunfire's guilt for his loss in Japan.
When they reached the Plant, the X-Men battled Holocaust. Rogue was knocked out by Holocaust but came back when Morph posed as her son. During the fight, Holocaust told Rogue that Magneto and Charles have been captured by Apocalypse. Rogue went ballistic on Holocaust and beat him upon a teleportation pad. Holocaust tried to take both he and Rogue to Apocalypse, but Rogue was pulled off the pad by Iceman. Upon returning home Rogue discovered that Gambit and the X-Ternals lost her son to turncoat Guido Carosella. When Quicksilver and his team returned from rescuing Bishop, Rogue and the X-Men planned to stop Apocalypse and restore the original timeline.
Rogue led the assault against Apocalypse's Citadel. After being reunited with her husband, Rogue and Magneto went after Apocalypse and Guido. Rogue rescued her son Charles from Guido, and Magneto finally destroyed Apocalypse. Reunited one last time, Rogue, Magneto, and their son Charles watched as the nuclear bombs landed and reality returning to normal.
